I believe that the reason for Ash's Charmeleon/Charizard's disobedience stemmed from when it was a Charmander when it was abandoned by Damien. I'm no psychologist but I know that any Pokemon (or regular animal for that matter) with that kind of history isn't going to evolve (or grow up) without any psychological problems, such as the case with Ash's Charmander.When Ash, Misty and Brock rescued it and as a result wound up joining Ash's team, everyone assumed that everything was going to be alright for Charmander and it never occurred to them that this sort of traumatic experience would have had any terrible side effects on Charmander once it started evolving into Charmeleon and Charizard.
I believe that inside of Charmeleon/Charizard's mind when it did evolve, all it was thinking about was Damien and how he labeled it as weak and how it almost lost it's life because of his abuse. Charmeleon/Charizard was venting out that anger and personal torment by choosing to only battle who it wants, such as Aerodactyl and Magmar who were particularly strong Pokemon and would have posed as a challenge to Charizard. It wanted to do so to prove to Damien that it was anything but weak, and which is why it disobeyed and chose not to battle against what it perceived to be weaker opponents as that wouldn't prove anything as far as Damien was concerned.
Personally, If I were in Ash's shoes, I would have sought out psychological help for Charizard, like say asking Nurse Joy or Professor Oak what they could do to help. But apparently, Ash, Misty, Brock and Tracy felt they didn't have the time to deal with the issue for there were gym badges to earn, places to go, among other stuff. However, my main reason why Ash didn't seek help for Charizard was because he felt he wanted to deal with the issue himself. Ash could have given up on Charizard and traded him away, left him at Professor Oak's lab or abandoned him just like Damien. But he didn't, he chose to keep him on his team so he could help Charizard himself.
Charizard's getting frozen by Poliwrath was actually a blessing in disguise. It gave Ash a chance to show Charizard that he still cares about it just as he does his other Pokemon. It gave Ash the opportunity to prove to Charziard that he's nothing like Damien and would never stoop to his low. And it gave Ash the chance to explain to Charizard that despite the fact that he has flaws, he also has many great qualities and he is improving as a Pokemon trainer and to remind it of the times when it was a Charmander and how well they got along with each other prior to it's evolution. And that cured Charizard of it's disobedience demons.
So IMHO the reason Charizard disobeyed Ash was because of trauma brought on by Damien's abuse.
